I recently had some time off in Tokyo and packed as much as I could into my three days there. Here is what I found:

Day 1: Asakusa, Harajuku, & Meji Shrine
Asakusa is full of massive temples and little street vendors lining the sides. It was the perfect way to start our day and by going early we avoided the large crowds.
After that we took the JR Line to Harajuku, walked around and shopped. We thought about going to one of the owl cafes but opted to save the money for a nice dinner instead.
Day 2: Tsukiji Fish Market, Akihabara, & Central Tokyo
You may not think sushi for breakfast is your vibe, but wait until you try it. The best time to go to Tsukiji Fish Market is 5am, when the buyers come to pick out their fish of the day. If you don't make it that early you can still go later in the day to walk around the street vendors and get $2 toro, but I think it's worth going to catch the early action.
Akihabara is a game lovers paradise. Like the Time Square of Tokyo, filled floor to sky with neon signs and game arcades.
We finished the day off with a walk around Central Tokyo and went back for a quick nap before dinner.
I had heard amazing reviews about a small little restaurant called Sushi Fukumoto in Shimokitazawa. We went here for dinner and arrived just as another couple was leaving, making us the only customers in the tiny little shop along the sushi bar. The chef hand made us each piece in a 10 course meal, pointing to pictures of what we were eating as he only spoke Japanese. I recommend this place to everyone.
Day 3: Senso-Ji Temple, Golden Gai
I could have spent so many hours in Senso-Ji Temple. There were so many areas to explore and serene gardens to relax in. We made sure to get as much sushi as possible on our last day and finished the day off on a stretch of tiny bars called the Golden Gai. Each bar is multi leveled and most don't speak English, definitely put this on your bucket list if you are visiting Japan.
